Is there a way to specify what syntax highlighting is applied to new files?
I can see the option to use a template in the ‘New Files’ configuration but that doesn’t help and there is hardly any information on how this template feature is applied.

Try this…
1. Tool -> Select Configuration -> Define Configurations…
2. Select an item and click Set as Default button.

Set as Default button
Set the selected item as the default configuration. The default configuration is selected when EmEditor is launched or when the New Text command is selected.
